Enchanted by the idea of locating treasure buried by Captain Flint, Squire Trelawney, Dr. Livesey and Jim Hawkins charter a sailing voyage to a Caribbean island. Unfortunately, a large number of Flint's old pirate crew are aboard the ship, including Long Jane Silver.

Adventure is afoot in the small coastal town of Emerald Cove. Dave Shipper (John Weisbarth) is all set to enjoy a quiet summer, but the arrival of his cousin Jon (Frank Jimison) throws a wrench in his plans. Rather by chance, they happen upon an old map that sets them on a quest, along with Dave's friend Freddy (Freddy Rible), to seek out a legendary treasure said to be buried deep inside the ocean cliffs. With the help of an old local fisherman ("Smokey" Tom Hodgins), the boys compile clues that unravel a 30-year-old murder mystery and lead them closer to their prize. They quickly draw the attention of a bumbling crew of malicious treasure-hunters and a mysterious pickaxe-wielding "digger", all intent on capturing the gold for themselves.

The "Treasure Ship" is not a real ship, but a model constructed by Captain Bascom during ten years of enforced solitude on a South Sea island after the wreck of the "Golden Cloud." The treasure consists of a bag of gems found under the skeleton of an earlier castaway. When rescue finally comes, Bascom stows the treasure in the hold of his model and so carries it safely to his home, where he has long been mourned as dead.

Shooting a music video aboard a tall ship, band SM6 discovers a partial treasure map. After reading the incantation on the map, a waterspout emerges and transports the ship back to an era where pirates rule the seven seas. As SM6 searches for a way back home, they run into dread pirate Blackbeard, the fearsome Kraken, and make an alliance with female pirate Anne Bonny.

While the Captain is fishing, the kids plant a treasure map on his hook. The rather dim Captain follows it to the island, where the kids have made it easy for him to find what they've prepared. But what they weren't prepared for was Long John Silver, who's followed the Captain, and kidnaps him and the treasure chest. The kids head for Silver's ship to help the Captain.
