A large, dinosaur-like monster has risen from Tokyo Bay and attacked the city. As the government collapses into chaos, the people of a rural town in Fukui Prefecture, from whose perspective we see the entire movie, watch as the events unfold on TV. Some decide to run for their lives, some take it as a sign of the apocalypse, some go completely crazy, but most of the townspeople wait and watch, and wonder where the monster will head next.

Built on a small hill seen from the shopping area of a Tokyo street sits a movie theater loved by the people of the city. The everyday peace of life as usual is disrupted when a mysterious giant creature, King Ghidorah, suddenly appears in Tokyo. King Ghidorah moves toward Saitama, knocking down buildings in its path. Then, an emergency broadcast announces that another giant monster is approaching. The park guests are instructed to get into the deluxe armored vehicles of the "Special Disaster Countermeasures" (特災対, Toku Wazawai Tai) response unit. But, when they are caught up in the unbelievable fight between Godzilla and King Ghidorah, will they be able to escape to safety?

Technology and politics shift the country's emphasis more and more away from the traditions of the past, with Tokyo being the main center of this radical movement. At the same time, Yasumasa Hirai, an Onmyoji of the Tsuchimikado Family, has been called from Kyoto to Tokyo in order to participate in a secret meeting concerning plans to turn Tokyo into the most commercial and blessed city in all of Japan. Opposing Hirai is Yasunori Kato, an evil Onmyoji whose only desire is the complete destruction of Tokyo. Yasumasa Hirai and Kato Yasunori meet and fight for the future of Tokyo and the Japanese Empire.
